I’m having this situation:
Two nodes connected with links (notice the left most rounded link)
Now, when I collpase the subgraph (“Test Flow”) the rounded link is still shown:
My question is: what is the best way to ensure this link is hidden on subgraph collapse and re-shown on subgraph expand ?
Do I have to write smart logic or simply set few properties to make it happen.

All the links parented by the subgraph will be handled automatically in the collapse. But, because you routing this link outside the bounds of the subgraph, you must not be adding it as a child of the subgraph.
It looks like you’ll have to handle this case yourself on collapse / expand.
It might be easier to make sure that that link is a child of the subgraph. Try calling GoSubGraphBase.ReparentToCommonSubGraph, passing it the link and the two nodes that the link is connected to.
and you can use Walter’s suggestion to handle the collapse/expand and use an ComputeInsideMarginsSkip override to allow the link to loop outside the apparent bounds of the subgraph. (which is a better solution than my first reply at 5:34 am… I should know better than to reply before I’ve had that first coffee.)
